Yes it is, create a new map with 3 layers of water at different height with the cliff tool, set the same level of the cliffs with your second layer of water. Increase/decrease the height of terrain.

WorldEdit lacks brushes for water. Your best bet is to use some interface to convert height maps into terrain water. So people are aware water has as many height levels as ground, which is 14bits worth (over 16,000 unique values).
