I agree with Rui,
your best bet is to look through the effects in the actual waygate ability. Im pretty sure Blizzard would put it there to make it easily editable ( e.g not in the model )

Well I was wrong it wasn't the model since I checked it out.
I guess this is trigger enhanced then. Because you will need to set the waygate's their position. Try to simply add regions and the place of the waygate and create your own custom effect. Do not use the blizzard trigger to set your waygate his position.
It would be good if you make the waygate run the stand alternate animation too then.

Well this is what mostly is done :
  • Waygate
    • Events
    • Conditions
    • Actions
      • Neutral Building - Set Way Gate destination to (Position of (Way Gate 2)
      • Neutral Building - Enable Way gate
This is the neutral building trigger.
To make it alternative :
  • Waygate
    • Events
      • Unit - A unit enters (Way Gate REGION1)
    • Conditions
    • Actions
      • Unit - Move (Entering unit) instantly to Way Gate REGION2
      • Camera - Pan camera for (Owner of (Entering unit)) to (Position of (Entering unit)) over 0.00 seconds
Something like that.
