How to save the map without placing player start locations?

It always asks to generate them but I don't want them.

i guess the thing you do not want to have is that starting units are created maybe? if so, delete the action on map initalization, the only other thing starting locations do is setting the starting view point for players

I want to edit pre-existing map, but after the edit when I ant to save it, it asks me for the locations.

Seems like the original map doesn't have them and I don't want them either.

this is just a simple trigger
i suggest you to "pick every in units of type X" in group and "remove picked unit" and repeat this process.
