The process of "protection" usually removes World Editor only files making it difficult to near impossible to modify such maps in World Editor. Of course you can always see and edit the map data files using MPQEdit.
As far as I am aware the rule has been relaxed recently, to the point there was even a debate whether or not it should be encouraged to some extent.
Currently I think the limit is on actively getting others or offering a service to deprotect maps, or trying to modify protected maps without a strong enough reasons. However just talking about how protection works, the flaws of it and work arounds is not a big deal anymore.
