Using normal in-game models, or custom models? Perhaps the decay type "can't raise, does not decay" would do that I think but most building should have that decay type anyway? Some of the remains on the ground are part of the building ubersplat, too, I think.
Sounds like the trigger is intentionally using RemoveUnit rather than KillUnit. Sounds like you don't actually need that spell, but if you do just post the triggers here and we can show you what to remove/change.
