Alpha edit issues

I hope this is the right place for this.

I am making a skin for the Naga Ruins Circle to make it look like wood planks. I want them to be separated a little bit so I made cracks and such in the wood, make knots that had fallen out and other suck things. I then proceeded to alpha out the parts of the skin that I did not want showing. But when I load it into my War3ModelEditor all the Alpha sections are black instead of gone. Why is it doing this?
 
well for my model i need to alpha out parts of the model not the whole thing. For example he has glasses and i need to alpha out the lenses but it doesnt work, depth is 32bit tga, doesnt work ingame, doesnt work in magos:bored:
