Can I alpha teamcoloured area?

No, you cannot. If a part of a texture is alphaed out, that makes it transparent. If there's a team color layer underneath, it will appear as solid team color. This is handled by a modeler. Post your model, and the custom texture you want to make, I'll fix it.
