Go get Magos Model Editor. Open your *.mdx model in it. Go to the Windows => Material Manager. Select the material that contains your texture with the alphachannel. In the layers-box of the dialog doubleclick the material you want to edit. In the materiallayer-dialog go to filtermode and select transparent(alphachannel becomes invisible) or blend(alphachannel becoms transparent in order to the intensitiy). Click "ok" in every popped up dialog and get a look on your new model in the preview.
