Go to Extensions -> Edit Tileset.
After choosing your tiles, press OK and it will save for you. Make sure you don't do anything; don't save either, just exit your map and reopen it. Then you should have your tiles.
If you save, it will save with the existing tiles in the map and it won't add the tiles. Thus, make sure you just close it immediately.
