At some point this option used to work, with the current (I think) version, it's all messed up and you can't tick/untick geosets properly

The safest bet is manually editing geoset animations in Magos yes

Let's say your animation is from 0 to 1000 (1 second long)

Your geoset animation could look something like:

0: 0
100: 0.1
200: 0.2
300: 0.3
[...]
1000: 1

0 is invisible, 1 is displayed in full, 0.1 would be 90% transparency, you get the logic. You probably want to make it happen fast enough so that it looks smooth

Hmmm
No.
You should do everything manually, but I advise you to adjust the normals last, because if the model is edited in magos or retera, then all the normals will break
Edit:
I advise you to use the tool that I marked green to set up the normals, because when editing this tool, you will not have broken normals even if you edit the model through other editors. But this tool adjusts 90% of the normals.
