Using planetary fortress as an example, when I look at it in the data editor it says it has Neosteel upgrade, Hi-Tec Autoatracking, and Terran building armor. Because of the Hi-Tec autotracking, in game the attack icon for PFs has a 0 in the bottom right corner.

Is there a way to remove upgrades from a building, and if so, does it remove the 0? thanks.

Yes, you remove them by removing them from the upgrade. Unlike WC3 where unit specified upgrades, upgrades in SC2 specify effects. This makes the whole engine more simple and powerful as on upgrading it knows what to change unlike WC3 where it had to find or cache what it had to change. Additionally you can upgrade other catalogues (types) like effects, behaviours, actors etc.

This will not remove the 0 upgrade from attack and armor. Think of the photon cannon, it has both attack and armor with numbers but none of them get upgraded (shield does get upgraded).

It think this is part of the style of the game, however try the weapon catalogue and actor catalogue data the unit uses for if you can disable the number.
