Assassins creed 4 present day question?

Hello all and please help me figure this out.

If you have played the game go on read what I just wrote but if not I recommend you do so before reading because of spoilers.

SPOILER

I just have one question about the present day, when you complete all missions and hack all computers and servers and cameras and get all the notes, Is there anything after that, I was hoping to see Juno again or something but nothing is happening.

Also if anyone can elaborate to me what can I do with the ''Manifesto of the Instruments of the First Will'' which you get after collecting all the sticky notes that I believe are made by the Sage a.k.a John the IT guy?

Also is there maybe a way for Desmond to live inside the Animus just like project 16 did?

This may be boring for you guys but if anyone plays this awesome game please answer.
