if they're doodads or destructables or units in straight "up and down" lines, double click the first one, copy the Y value for up/down and X for side/side then just paste the value in the next destructable in the line, making them directly on top of each other.
Nah. I have different doodads on top. (house models) bottom stone wall, flat upper wall. And the doodadss tend to be off by a few pixels that ca't be adjusted using the arrow keys right.
Also, is there a way to copy the modified height to a doodad so you can just copy and paste without it dropping to the floor? Or a way to move things about with it falling on the ground than needing to bring it all the way up again?

I don't think you can. As i remember, the only thing you can do that do not reset the height is movin the doodad. You can create all the doodads you will need, select them all, set them to the same height and then you start moving them.
I had some time now, so i tested it. Like i said you can only move them. If you copy/cut and paste it, even if Reset Fixed Object Heights is unchecked it will go back to ground lvl.
Also, you wanna align thing only vertically or vertically and horizontally?
