Water Cutting Off

I hope someone can help me fix my map.

I spent about an hour searching through these forums for solutions and applying them to my map but couldn't get the results I'm hoping for. So I am here posting hoping someone else can offer an answer.

I understand you need "Enforce Water Height Limits" uncheck, which I have done.

The W3 Has removed chunks of water after I generated a map with deep sea water and raised all the terrain with the hill tool. After saving and reloading chunks of the map were unable to produce the same water qualities

I tried to fix it by adding level two cliffs around the area I wanted water, Then used the deep sea tool to clear away the cliffs and make the water, but it wasn't working the way I wanted and wasn't looking natural or good at all.
