How to reset all apply Height ?

Set the unit's flying height to the unit's default flying height value. If you want this done to all units, then pick all units that are appropriate and run the actions on the picked unit.

Probably means resetting the height of the entire terrain. Either you make a new map or use the Plateau tool and make everything flat.
