How to make air units......

If you use pre-placed pathing blockers they wont be able to go through the gate when it is open either. Likewise, they could just go "around" the pathing blockers unless it's all the way across a boundary. You could make all of your air units "hover" instead of fly. Or you could put a region where the gate it and just move the air unit back whenever the gate is closed.

You could do it true a trigger....
Event-units starts an ability (open)
Condition-unit type gate
Action-Destructable kill-pathing blocker air
And then when you whant to close it:
Event-units starts an ability (close)
Condition-unit type gate\
Action-Destructable resurect-pathing blocker air
