I wanted to download JNGP, but this warning appeared.

That's bullshit. JNGP is harmless.

Thought anti virus whine about it because JNGP use a method that could be used to affect the computer in a negative way. But it only affects warcraft 3.

JNGP works like a program virus, it injects itself into WorldEdit. It does so only with the intent of enhancing the editor (harmless) but still this does raise alarm bells in many anti-virus programs as such programs usually have malicious intent.
