I need to make units not attack unless ordered to, and not flee when attacked, which makes the worker classification not an option. How can I do this without pausing the units?
Try lowering the units aquisition range to 0 via triggers. Hopefully this will make it so that it does not auto aquire units at all, it may however attack in response to being attacked but it mostly does what you want I would imagine.
This is if the native actually works and affects that.
Setting target acquisition range to 0 will make the unit unable to attack at all. And a unit still receives the order "attack" even if it is automatically issued by the game AI.
