Animated Sky

Step 1:
Make a sky model (and probably a texture while you're at it.
Step 2:
Import it into your map.
Step 3:
Use:
JASS:
call SetSkyModel("war3mapImported\\YourSkyModelName.mdx")

And shizam you've got an animated sky in your map.

In all seriousness, we're not really sure what the question is. If you have a question on how to make an animated sky model, see the Modeling & Animation forum. However, I recommend that you edit the current sky models in the war3.mpq. Study their MDL's or just change the texture.
