Here's a quick and easy step by step solution to your problem.

Step 1: purchase Photoshop.

Oreally? No kidding? Well, that's good. because Photoshop is much easier at alpha'ing than Paint Shop Pro.

To Alpha for War3, you'll need the TARGA plug-in. Download it from the official photoshop site.
Having installed it, the following steps you take is:

Open your TGA file.
In Channels, select the Alpha layer. If it doesnt have one, add one.
You'll see transparent red areas on the TGA skin. this is the alpha channel.
Choose the color black for your brush, make it 50% transparent.
Paint where you want the alpha color.

That's it. Have fun.
