Question on Invisibility

If not sharing vision does not mek the trick, I don't think that's possible. Still you can try using JASS and use the function UnitShareVision to make that unit not to share vision to allied players and see if that works.
 
This one is pretty simple, I need to know how to make a unit who belongs to an ally player without shared vision to not be able to see an invisible unit the player owns. I.E.- jonny faction can't see jimmy faction but are allies, jimmy has an invisible unit which jonny should not be able to see.

Simple make them like enemies.Then make them allies with triggers without sharing vision.
Then make a trigger which detects all units currently the player you want has and are not invisible.
Store them in a unit group and make the other player to be able to see only those?

Or you could try something similar...
