It's because of the leaves and also the roots. Though I only created the roots and the stems with 3-sided cylinder.

would you try like.. cutting out the "bottom" of each of those root cylinders and test it again? maybe it would look same-ish (maybe you'll have to tweak the texture to twosided and/or unshaded, but it's worth a try)
