I'd resently trying to geo merge a Melee unit, the Captain model, to the back of A red dragon, in and effort to create a "Dragon Rider" however, as one might suspect there are no animations for the captain torso. How would it be possible to transfer animations in for the Captian Geoset, without replacing ther current animations for the dragon, so that in essense, they work in tandem?

You could use an attachment point to attach a captain to the back of the dragon. I'm not sure about animations running in tandem, but you'd at least get him standing on the back. Something like this may suffice:
Attachment "Chest Ref" {
ObjectId 15,
Parent 5, // "Mesh07
Path "Units\Human\TheCaptain\TheCaptain.MDL",
}
