Simple answer

In the Data Editor. Open the MODEL data.

Scroll to the Doodad you want to alter...

There will be a Field, 'Occlusion' with the following settings.

Show - This will make this model show through vision blocking (HIDE) models.
Hide - This will cause this model to become transparent when a model set to SHOW is behind it.
None - this will remove the transparency.

So if you want a unit to be seen through a doodad. you would set the units model to SHOW and the Doodads model to HIDE.
