Yes, you have you use the Alpha Channel.

However, you can never remove "Team Color areas" with Alpha; like the Blademasters’ banner and you can never Alpha parts of the portrait (there might be some models that supports this, however, they are not know to me).

Just trying out some random models at the moment, seems like a few of them supports "Alpha on the portrait", one of them being the Arch Mage. A tip, just test these things before you start using the Alpha.
 
the best way is modeling them via war3modeleditor just select the weapon in wa3me then remove it and save as new model also you can change the effectss like what im doing in my new map! its the best tool for editing models!
