Team colour

How do i chouse wich parts to be team-coloured and wich not to be ? When i do it from the Load selection option and disable all marked stuff my ingame stuff gets wieard. like the sacrafice knife of the acolyte standing in a white box If someone can explain this to me i would be very greatful
