You use the spell that was based off your custom ability. For example if you made some new stun spell from firebolt renamed it and even add triggered effects to it, you still select firebolt as the type of spell to cast.

Blizzard has so effiecently made it so that all of your spells won't be added there, but you must know which order id the base spell has.

How to know this is really easy. First look for race, then the unit that originally has the ability and lastly the original spell. Thunder Clap is a human ability, therefore: Human Mountain King - Thunder Clap

Sry for oversimplifying =)
