My personal opinion about this:
Many people say it isn't a real flaw or danger for the user however many virus scanners seem to detect it as a virus (more then 75%).
My opinion goes out that EVERY program can be created WITHOUT having such backdoor, virus or trojan detected.
My Bullguard removed the infected files and the newgen still runs fine.
That concludes that there has to be a file which is doing something wrong...
Jass NewGen Pack is not a virus. It's detected as a virus because of the way it operates. It hacks wc3 and most good anti-viruses will look at that as a bad thing as it could potentially be used to steal your b.net account and infect others with the same virus. It does not, but anti-viruses aren't smart enough to know that NewGen doesn't do that. Depending on which files the anti-virus removes it will still run fine, but if it removes the "rtcexehack.exe" it will refuse to open unless you do some changes in the .lua files. Some other files may also cause it to malfunction.

No, some antivirus tools just think it does due to the nature of this tool, that works by injecting its own code into the process of the WE.
