Why is it, when I use the Test Map in JNGP, fps reach from 62 to 66 but when I played it by manually running WC3 and selecting the map, fps is 51 to 59.
Dunno, OpenGL is hardware-close, as such the support/performance depends on the OpenGL ability of your GPU/graphics card/drivers. For me, I think, Wc3 ran faster using it but I do not often change my system. What I experienced though is that some borderline stuff deviates. For example in the LightningData.slk you can set the duration/interval of a lightning bolt and I once typed a 0 in there and that crashed/freezed in one scenario while it was okay in the other.
Wc3's openGL implementation was most likely for mac support (since Macs don't use Direct X). And I've experienced some weird glitches with it in the past (very minor ones, but usually it related to things not lining up properly). I would just use Direct X if you're playing on Windows.
