How do you change a rally point model to a custom one? Don't know where to find the original model files to override.

What exactly do you mean? Do you want to change the model of the Rally Flag or change the Rally Point of a custom unit?
What I can tell you is that you can find the Rally Flags in the .MPQ/UI/Feedback/RallyPoint. They can be found by using the Warcraft 3 Viewer in the Tools section (or another MPQ browser in the Tools section).
