Can unit animations desynch?

No, it won't desync. Generally, visuals won't cause desyncs (e.g. changing the color of a unit, or the scale). Showing/hiding is different because it affects actual gameplay.

I'm not sure about changing a unit's model. It depends on how you do it. I haven't tried morphing locally before. Generally, if you want to test those sorts of things, you can get JNGP 2.0.X and use the multiplayer simulator. Just run the game on LAN with two clients open and see if your actions desync or not. Or you can use this tutorial if you don't have that version of JNGP:
