Somethings you can do are use higher opacity while shading, stop using smudge/blur tools if you are, and make sure your brush has a hard edge, not those stupid blurry edged ones.
If it's a habit, make sure you break it as quickly as possible because shading with black will really hold you back.

To make a background transparent all you have to do is either make a new layer that is transparent and move it to be the background, or make a new image with a transparent background and copy the texture into that. Making the background black won't alpha it.
Are you using a .tga btw?
Wait what? Are you saying the parts that are alpha are black or white? They are clear/transparent. In photoshop make sure you have a transparent background and just erase the parts that you want alphaed.

I voted for Nirvana's thingy, I thought it had the best composition and shading. To tell the truth I am kind of disappointed with the results of this contest compared to the last one. I'll give comments on the individual skins later.
I think it's necessary to try to clear this up, making the texture transparent does not "allow the team color to shine through." It does one of two things, make that part of the model transparent, or make that part of the model team colored.
