I think there is two ways. The first is simply copying fixed byte counts. There is a message from Shadow Daemon which I will forward to you. Unfortunately, with libjpeg it didn't seem to be possible to only write specific header data.

I doubt about using SetPixel() function. It seems like a slow wrapper function. It's not crucial for small images or single conversions, but for batch decoding the speed is important factor.
In Delphi, there is Canvas.Pixels[x, y] property, which returns pixel color at specified position. And there is ScanLine[y], which returns array of bytes for specified line. ScanLine works approximately 1000 times faster than Canvas.Pixels.
Isn't there a similar situation in Java?

Save JPEG header + mipmap into the *.jpg file and try to open it with any image viewer.
My guess is that JPEG decoder opens extracted mipmap in YCbCr color space (3 components), meanwhile JPEGs stored in the BLP have BRGA color space (4 components). You should check decoder settings too.
