Is there a reason behind all of these dominated retextures being in the Models section and not in the Skins section?

Yes, since they are not just textures, there is also the model itself (the mdx) since in some cases, such as Archimonde or Kiljaiden, the color of the fire changes and thus all the models can be in the game at the same time as the normal version.
